The early (~1969-1970) 99's had the same problem. In their case, the air cleaner had a snorkel that went down and opened up just above the bottom of the engine compartment, presumably to intake fresh air from the airstream below the car. A splash in a deep enough (~12 inches) puddle would cause the engine to snork up enough water to hydrolock it and real damage was not unknown. Savy owners at the time would drill a 1/2" or so diameter relief hole at the top of the snorkel. This would provide sufficient vacuum relief to prevent the injestion of enough water to do damage. I dunno if such a modification is possible on the newer cars...
