Under the carpet that you can touch is another layer. It is composed of fiber and with a rubber/plastic top layer. If the car was soaked, it is possible that this layer of padding/sound proofing is damp and moldy. The only way to check is to pull the carpet, which means pulling the seats and trim off first. Not only is the moldy smell an issue, but the floor pans could be developing rust.
