The usual symptoms are a "gear missing a gear" type noise when the top is being raised or lowered and generally noisy, not so smooth operation of the tonneau. When operating properly, you should hear next-to-no noise during tonneau operation. It is also, or course, possible to have trouble with the mechanism. There's a U-joint (maybe two) that can break and some rods and cams that interconnect. You could also have problems with some of the switches that tell the mechanism if the cover is open or closed.
