I would guess the BCM holds the alarm system but what needs to be done is to Add the module back to car using the Tech 2, CANdi and Tis2web for security access and then tell the BCM during the Add process that the car does not have alarm installed.
Sometimes when changing the settings in one module, other modules might need to be programmed as well since many modules talk to each other over the Network system.
