As far as I know there are no significant differences in the rear subframe. At least not in design - from WIS and from owning a 1999, a 2005, and two 2006's. The exact materials and surface finishes could vary, and that can mean major differences in how the parts might corrode / rust. Proving exactly and scientifically why various parts corrode or do not is frought with problems because we don't drive in controlled environments.
By the way, corrosion issues are often a drainage issue, and because a minor mess-up in applying additional corrosion protection can accidentally plug drain holes, it is not uncommon for dealer, after-market, or DIY-applied rust protection to actually make things worse instead of better.
Maybe some of the mechanics on this board who see lots of vehicles can give more details on any rear subframe differences. I do all our auto work except alignments, and I haven't noticed differences. Maybe there are some in drain holes or other mechanically "non-functional" aspects that the mechanics would notice and I just haven't seen.
