The switch replacement should not have an effect on where the gears are engaging.
Maybe you altered the shift cable position when you had it apart?
One thing that can happen is if when you loosen the nut on top of shift lever, if you have the gear shifter in Park, you can kink the shift cable. I always pull down the gear shifter to 1 to minimize that risk.
When tightening the nut, you are pulling it the other way and the risk of kinking is not there anymore.
