There is no guarantee that the rotors does not have some residual metal stress left in them from manufacturing that can suddenly be released during the many brake ins that happens.
My best suggestion is to have a machine shop do a slight lick with the lathe and see if that takes acres of it.
As a case in point. My wife's 07 9-3 that came with the Akebono pads from factory. I machined the rotors three times before it was time to replace the pads at 81K due to vibrations.
And even though you might not see it, it could be a slight imprint from the pads onto the rotor surface from sitting still. That could create pulsing as well and would go away with a machine job.
