Work wise it's a toss up.
But if you aim to minimize the impact to the alignment I think removing from the knuckle is the way to go.
There is bound to be some variation if you remove the ball joint from the FCA (normal "slop" in the bolts), although I cant say if that variation will be enough to register on the alignment.
