Do you have any pics of the engine bay? It looks to me like the front lip of the hood is rolled under a bit. I'm wondering if the radiator support or surround was pushed back and that could be causing some of the issue. If the front motor mount has been pushed as well, that can through alignment of the shifter and clutch off. The misalignment of the headlights is suspect as well. Are the headlight buckets broken?
