So I had one that had issues charging (similar). After checking all the grounds and voltage drops throughout, checking belts and all pulleys spinning, and swapping the VR with no change... I concluded I ought to bite the bullet and swap the alternator (bushings were shot anyway, so worth doing just to reduce vibration in there). No luck - still not charging right! Took it into my indy. He came to the same conclusion, pulled the alternator again thinking I might have got a bad one (sometimes happens)... it was fine... in the end, he discovered the crank pulley was subtly loose but not making the usual racket... uncommon, but it does happen. So that might be worth checking also (ideally before you do several alternator swaps).
