Engine Rough Intermittent - DI?? Fuel pump??

So, my new 93 9000 auto CSE is having it's quirks revealed already (I've had it a week now). Every once in a while it starts and runs very unevenly, then smooths out. Twice now, it has stayed uneven, and so as I drive down the road, power is limited, and the car vibrates with the uneven running. Behaves the same throughout RPM range, and in neutral.

Is this missing a cylinder??

Last night when it did it, we turned off car, came back a couple hours later, and it's been fine since.

Is this symptom of DI cassette issues starting?? Is there something to clean on the cassette that could be responsible. I have a good one in my 92 9000 which is out of commission due to slave cylinder issue, so I can switch, but since it does it so rarely (once a week ago, and once last night), it might take a while to diagnose.

Could it be fuel pump starting to go, any other ideas??
