On my previous 1994 9000, the cruise control box was actually limiting the car to base boost by grounding one of the wires; however, that year was the final year for a separate (unreliable) box, I believe that cruise control was integrated into the ECU in 1995. Basically, when the ECU sees that the cruise control is operating, then boost is limited to base boost so you don't have a situation where the throttle is opened wide and you aren't ready for it.
Maybe there is some similar mechanism at play on your car, i.e. the microswitches on the clutch and brake pedal are getting triggered disabling cruise, but the turn signal stalk switch is on???
