You can upgrade speakers at any time without regard (mostly) to whether you're using an aftermarket head unit or the stock units. If you want to add an amp for your new speakers, that is also doable with the stock head units. However, you'll need an amp that has speaker level inputs, or, you'll need to purchase a speaker level to line level adaptor (typically these are $20-$40). Using the speaker level inputs will degrade the sound quality somewhat. In this scenario, you'd have to keep not only the stock head units, but the stock amplifier. There is probably a way to use the stock head units without the stock amplifier, but it gets trickier, as you then would need to determine which wires going into the stock amplifier are the signal wires, then cut them off and put new ends on them. Even then, you would not be assured of getting the best sound, as the level/output impedance may be a mismatch for a quality aftermarket amp. The safest rought is keeping the old amp in there, if you want to keep the stock head units.
