I have no idea what the inside of the separator actually looks like - there could be material in there or maybe baffles or maybe some sort of venturi, but air should flow freely between any two ports. There are no check valves or obstructions. If you blow in the "in" port (from the valve cover) air should come out the other two. I'd advise blocking each exit path (oil drain and return to intake) off individually to see if something is blocked. Similarly, be sure the check valve between the oil filler and the plastic tee is facing the right direction - if it's backwards it might be possible for pressurized blow-by to enter the crankcase via the oil filler or for PCV function to be inhibited by lack of an exit path... I think the thing Update 6 was supposed to solve.
