Keep in mind owners manuals are written for people who have little or no common sense. When Saab mentions "soap" they're thinking of harsh, highly alkaline, grease stripping detergents, not the mild pH balanced auto shampoos us enthusiasts use. Yeah, with some detergents the plasticizers in the clearcoat can be weakened to failure but that would take many many washes.
As long as you are using a mild shampoo made for cars you should have no problems at all. Water alone cannot remove oil, grease, bug and bird poop, etc. Leaving those contaminents on your paint will do more long term damage than a little bit of detergent can.
As for waxing, the same thought process applies. Saab has no idea what kind of evil stuff people will use to wax their cars so its safer for them to say, "don't do it". But every minute your car is exposed to the elements its being attacked by all sorts of nasty stuff. A good wax or sealant will provide a layer of sacrificial protection so your clearcoat is not the one being sacrificed instead.
