Long OT: Voltage regulator?? Woes of the Jeep KJ

I have a 2005 Jeep Liberty CRD (diesel). A little over a month ago I developed an electrical power issue causing the electronic throttle body light to flash and eventually tripping the CEL with a P0563 (high voltage) code. Troubleshooting guide says battery, alternator, or PCM (voltage regulator is integral to the PCM). I had a 4.5 year old absorbed glass mat battery. I understand these can get weird when failing so I replaced it - the problem persisted. Had the output on the alternator checked and it was fine. This led to the PCM. After a failed rebuild of the PCM, they bought and reprogramed a used one. I thought the problem was solved! WRONG.
I understand this issue to be relatively rare. What are the chances I was penny wise with the PCM and they pulled one with the same problem out of a wrecked KJ?
The pulley clutch on the alternator seems to be failing again, could a clutch snapping in and out of operation somehow cause a voltage spike? Could it some how be a bad ground? The symptoms seemed to occur more with the AC on, FWIW.
In summary, intermittent electrical gremlin - dash goes crazy, speakers snap and crack, engine sputters and loses power. New battery, new used PCM, alternator putting out correct current.
Thoughts on what it might be?
