So here is my take on it.
I correspond with some shops that are in rust prone areas and they do not favor Akebono pads (like I do) due to the very reason that they are too hard and do not carve off enough cast iron metal from the rotor to keep rust at bay. They prefer to use the Pagid and Textar pads and such which are soft, wear quickly and wear down the rotors creating dust in the process but keeps off the rust for longer time.
If rust has developed on the old rotor it have altered the surface shape of the Akebono pad (50% remaining you say) and it will not contact the new rotor surface at 100%. This will speed up the rust build up of the new rotors since we know that the Akebono pads are hard and will not conform to the flat rotor surface in any time soon.
I only do pads and rotors as a pair or pads and machine rotors to make the contact surface 100% flat but I never replace only rotors and leave half worn pads in there.
And that is in a no rust area.
