Oh Stephen, this is not good!
It sounds to me like you got the top cover switched over just fine. It wouldn't have worked for 20 miles if you didn't have it installed correctly.
I could be wrong, but it seems like something else went horribly wrong. It doesn't sound like the classic loose pinion nut problem, as that happens over time until one day it implodes.
Do you know the history of this new transmission? IE, was it a "good used" one that you acquired or was it rebuilt?
At this point, you'll have to remove it and open it to see what happened.
