Look at the brake rotor and the groove that the cutting tool made when machining the rotors as the track of a vinyl.
When the brake pads are clamped down into the grooves, they start to move in toward the center following the groove, but they can only move so much before the caliper is holding them back and they skip the groove making the thump, thump noise.
The only way is to either machine the rotors using a bigger radius cutting tool with finer feed or live with it until the pads have smoothed down the ridges of the groove.
You might be able to smooth down the ridges with a hi speed grinder and sanding disc but that's a less preferred method.
