Did all three keys have fresh batteries when you took them in to the dealer?
The transponder chip is passive - no power needed. This is what the car recognizes so you can start the car.
The remote door & tailgate function requires the battery in the key. If that was not up to snuff when they attempted to program the key, it could have caused the failure to pair the remote part of the key with the car.
The remote also gets un-synched from the car anytime you change the battery. This requires a simple procedure of pressing the unlock button 4 times near the car so the key re-synchs.
