I am not exactly certain of how this is to be done PROPERLY, but the WIS says to "balance" the engine and transmission on its mounts. I have tried to do this, and I think it helped some.
I did this not knowing precisely what was meant. I tightened the new transmission mount exactly as possible where the old one was. I loosened the passenger side mount and the rear mount nuts, I raised the engine slightly on a wood block under the oil pan. I muscled the engine a bit until I had the passenger side (US) mount yoke centered on the mount stud, and then I slowly lowered the engine, followed by tightening the rear and passenger side mount nuts.

P.S. A similar 'aligning procedure' was the thing that finally fixed an annoying drive line vibration on my 2005 BMW 325xi after a clutch replacement. Nothing else was wrong, just alignment of engine on its mounts relative to transmission, transfer case, and drive shaft.
