Have a friend stand behind the car while you slowly press the brake pedal down. Have him/her shout when the brake lights come on. Alternatively, back up to a wall or SUV and try this at dusk when you'll be able to see the reflection of the lights.
Do the lights come on with the 'click'? Normally the brake lights come on with about 1/4 inch of travel or so, but if your brake lights switch is getting flaky, this may be the problem. A new brake light switch is about $10.
Slide the seat back, slither under the dash, and press the pedal. Is the click coming from the pedal, either of the two switches (one brake light, the other cruise control), the pedal piviot joint, or much higher? The brake booster is mounted up high - the big disk shaped object on the firewall is one side of it. If the noise is coming from below it, then it probably isn't the booster.
I'd put my money on a sticky switch or some elongation of the pedal pivot - neither of which is that expensive to fix.
