The first place I would check is under the console wiring. It is in a plastic covering and, since it is above the catalytic converter, is prone to melting. The reason I would check this is, if it is melting, it can mess up the entire bundle of wires under there. They control a lot. If so, it's needing a new heat shield. I'm thinking they might have pulled the rusty part of the heat shield off when changing the transmission.
Second place is the engine ground, since that connects to the transmission. Since they pulled the engine they might not have polished up the grounds wire terminal, or maybe it isn't tight enough. Also there is a chassis ground connected near the battery for the headlights. I wonce had a similar situation and it turned out to be dirty ground, and worn out positive battery cable end. The combination causes a lot of heat.
For that matter, I would also check the positive connections at the starter and distribution block, just in case.
