Stereo Decisions - Where to Start?

It's time, finally, to get the stereo situation sorted in my '93 900S hatch. Several years back, I swapped in a Nakamichi CD400 head unit, but it has been hamstrung by my Clinton-era dash speakers and off-brand 4x10 replacement drivers (which arguably sound worse than the original units even at the latter's peak stage of crustiness).
I know this topic has been covered before, but I confess to being clueless when it comes to car audio -- I'm frankly not sure where to begin. Ideally, I'd like the setup to be relatively seamless, avoiding major modifications to the interior. So I imagine I'll want to put new speakers in the dash, replace the rear speakers with something rounder, and find a clever solution for placing/mounting an amplifier and sub. Given the stock speaker locations, what kind of audio quality can one expect with this type of setup?
Re: the amplifier itself, should I have it power the front and rear drivers (in addition to the sub), or would the Nakamichi be sufficient for this purpose?
Advice on any part of this process -- planning the install, system layout, specific components, or otherwise -- would be greatly appreciated!
