There were no major structural changes to the doors between the 99 & 900. As you noted, the trim, handles, etc. are different.
As for your alignment, you likely need to adjust the doors on the hinges. The factory manual explains this. You may need the manual applicable to the doors rather than the one applicable to the car...
If I recall, there are three allen head bolts on each hinge inside the door that you loosen to adjust the door properly.
It is also possible, though that going from 1971 to 198? on the doors is too far a leap, and enough did change to make it difficult. But if the hinges line up, and bolt together, and the striker is caught by the latch, you should be able to adjust the door for a proper fit.
I installed 1981 900 doors on my 1980 99 with no issues. Of course, except for the mirror installation, those two cars were basically identical as far as the doors and surrounding structure is concerned.
