I kinda feel like a broken record, but the worst thing you can do to an electric motor is not allow it to get enough amperage. If you have the engine off those motors take quite a bit of draw from the battery. Your safest bet is to run the engine at an rpm above the alternator cut in point, which in most cars is above 1,000 rpm. Try operating the top while keeping the engine reving at 1200-1500 rpm, this will provide more than enough amps for the motors and you should notice that the top operates faster and smoother than usual.
