No really good answer to this one other than find a big parking lot without any light poles for him to learn shifting.
My buddies and I taught ourselves how to drive a stick with a stolen Datsun Pick-up. Not really stolen, maybe joy-riding, as the owner had left the nearly new truck in the care of my buddy's Dad while the owner wnet to Colorado to visit his parents. He gave the family permission to use it as necessary/convenient as payment for keeping an eye on it. Although I don't think his instructions included allowing 4 teenagers to cram into the cab and teach themselves how to drive a 4-speed!
Lots of room to learn. Lots of patience from you. The engine electronics will prevent engine damage, clutch wear may be a concern. Has he ever ridden a dirt-bike or other motorcycle? Even a lawn tractor will provide some minimum experience with clutching and smooth acceleration from a stop.
Good luck! From personal experience I know there is nothing so frightening as getting in the passenger seat of a vehicle being piloted by a beginning driver. At least the ignition key to shut all systems down will be easily within your reach.
