You MUST use iTunes to transfer the songs over as music. You import the songs to iTunes, then you sync them to the Shuffle.
Sounds like you may have the Shuffle set to use the disk mode. In iTunes, select the shuffle when it is docked, and on one of the screens, you can select whether to use the iPod Shuffle as a disk or not. If this is set, any space not taken up by music via iTunes is available as regular data space. but you can't just copy music files onto that "disk space" and expect it to be seen as music.
