Absolutely keep the copper line. I used to do a lot of residential alarm work a couple years ago and be called out to hook up the alarm panel to the *new* Fios installation. First thing I would notice was that the phone guys would cut the copper burial wire from the street right at ground level pretty much making it impossible to go back to the old standard without trenching a new line (read: more money to get you later if you switch back). Not saying you would ever go back to the copper, but it's nice knowing if Fios cost go through the roof or if you ever need to go back to the copper because of finances, technology issues, etc, it's there.
Another thing to think about is years ago alarm systems, fax machines, and traditional modems seemed to have issues communicating over the IP based systems (Cable modems, Fios, Vonage). Don't know if that's the case still, but may want to look into that for your situation. And if you do have an alarm, call your alarm company after and have them come out to verify the "RJ" connection. Improperly connected makes your alarm system useless.
As far as making sure they save the copper line, you could always add a second phone number, insist that it's kept on the copper (tell them it's an alarm line), that way when they install the Fios they won't cut it out totally. Then turn around and cancel it a month after. May cost a little but cheep insurance that they leave the old standby in place.
