Throttle-body injection? Yuck! ;^)
With port fuel injection, you avoid a number of problems associated with carburetors - uneven mixture distribution, fuel condensation/puddling in the manifold, etc. With TBI you still have those issues. There's no manifold you could put on there that would accommodate port injection?
The "auto tune" functionality definitely has its limits, some of which depend on what MS system you have and what firmware you are using. I don't know about MS1 but MS2 with so-called "B&G" firmware has a crude auto-tune function built in. MS2 with the so-called "extra" firmware, and MS3 do not. However the TunerStudio software that's usually used to tune such systems does have such a function (although you have you register it for $50 to get that functionality).
