Fill the hole. I just checked a spare 900 I have and the "scupper" hole is completely covered with the tar stuff Saab bonded to the floors, then painted over. I also found an old picture of the repair on the 1989. I think what happened was, quality control was going downhill at the time. My assumption is the scupper's purpose was to drain corrosion treatment chemicals after the car had been dipped in them. Also, there are holes all along the sill, as you noted. If the rubber plugs are gone, I would replace them. Finally, there is one plug that is supposed to be open to the ground, it has a backward facing nubby tube to it. Probably not a bad idea to get a bunch of cosmoline or similar in the channel before you plug the holes.
