I agree with you about the look of the 9-3 - I think it is distinctive, whereas the 9-5 is a bit generic looking. The main (and probably the only real) reason is that my wife didn't like the look of the 9-3. Also, I wanted a fancier interior, and the 9-5 seemed to come with more standard options, although I didn't compare prices if I added the options to the 9-3. Finally, I got the impression that the 9-3 was a little smaller inside, but I might be misremembering.
