Sad to say that your battery might be wasted. If a battery - any lead accumulator - gets completely discharged it will permanently loose some of its capacity. (From school I recall that one of the lead oxides will only grow on oxide during charging, and not on bare lead, so since all oxide grows on the oxide spots left the effective area will be reduced.) But there might be some other problem as well. I recently replaced my battery (the old one was in bad shape, water miscolored, loose lead pieces) but I still have problems. I'm suspecting the charge controller since I only get 13.5 V at any rev (should be more than 15 as my more battery litterate collegues tell me).
