Many years ago I had an '82 900 and experienced right leg pain. I eventually decided that it was due to the off-set accelerator pedal and nothing to do with the seat design. If I remember, after about a year it ceased to be a problem - presumably as my leg adjusted to the strange angle it had to adopt. Perhaps time will solve the problem.
