The SE had 2 engines, (2.3t in early 99, and to 3.0 V6 turbo from about 99.5 to present), and were only available in auto. The sales person I talked to in 2000 said if you wanted a manual, the base was the only way to go. If Dennis wants a manual tranny, finding a base 9-5 with some optional extras will get you a manual with SE level comforts. I test drove all 3 configs in 2000 (looked at 1999 former rentals - base, and the 2 engines in the SE's) and aside from the engine differences (which were minor in performance in most driving situations) they seemed to be all about the same to me. I didn't buy a Saab at that time, since my finances changed a lot about then, and ended up getting a Nissan. To make up for it, we went out and for an Aero Wagon for my wife! And for a purist, the V6 is probably not the engine of choice! :)
