If you disable the anti-pinch, then pretty much by definition you disable the express up function. Anti-pinch is there to protect you, or children, or animals from injury - the motor senses an increase in the current required to move the window and reverses it, preventing something getting crushed. The correct way to fix issues with anti-pinch malfunctioning is to figure out what is causing the increase in current draw. Probably a window regulator getting old and stiff (unlikely on a new car), or the window tracks need to be cleaned and lubricated, as a guess.
I am sure it is tied into the remote open/close function too - note that comfort open/close is ONLY available as an option if the car has express up windows, so disabling anti-pinch probably disables that too.
I don't think it has anything to do with the new software.
