My 06 9-3 Aero had similar problem, but more pronounced when new. Typically, I'd stop for a stop sign, then immediately accelerate, and get a signficant "clunk" when the transmission downshifted. The car would exhibit this characteristic under certain other conditions, in addition to the obvious engagement / disengagement of the torque converter lock-up.

I discussed it with dealer, but no faults were identified, and over time the condition has improved. At 50k miles,it seldom clunks. I am guessing, but I think I have narrowed the cause to two potential functions (please note that my technical talents are limited):

1. Valve body sticking. Unlikely that we have contamination or deposits on valve body components, so behavior suggests a design issue that allows erratic mechanical peformance. No such fault code has showed up when car was serviced.

2. Transmission programming. Seems the more likely culprit, especially in view of the fact that the transmission is adaptive and "learns" driving behavior. I notice that when I change my driving style, e.g. more aggressive or quick changes on- and off-throttle, the transmission may do something weird. Considering that transmission control is tied to emissions control and one or more ECU's, I think the erratic behavior is an electronic issue.

Fix: I asked my dealer to re-flash the computers a couple of times, which has been helpful in resolving some other minor glitches, and ensures that any updates are implemented (or so I understand). You might ask your dealer about this.

Finally, I'd be interested in what SwedeCar has to say about this problem; that is a source of reliable expertise.
