I have also found that the automatic climate control does not work as the manual indicates it should operate when the top is down. (It works perfectly when the top goes up.) The problem I notice is that the A/C does not always cut off when the top goes down. The heating numbers seem to randomly set themselves somewhere in the 0-3 range, but from reading the manual I think that might correspond to the setting it was in before the top went down. (Manual says fan speed and other settings don't change; only A/C is supposed to cut off.) The frustrating thing is that the dealer does not even seem to understand what the car is supposed to do. The dealer fails to distinguish between top-up operation and top-down operation. They ran a test and reported "no fault," so said they would do nothing. I am thinking of having them set it to the option where it returns to the setting it was last in when the top is down.
However, your problem seems worse if in fact after the top is down you can't even control the system. I can manually control it; it just doesn't do what it is supposed to do automatically.
