I recently experienced failure of my cabin fan and searched for both fan and speed controller replacement instructions as I wasn't initially certain which item was the problem.
My assumption is that the fan speed controller is a solid state device with no moving parts. So where is the noise/vibration coming from? A bad fan speed controller might cause the fan motor to behave in a self destructing manner, i.e. rapidly varying speeds, which could cause strange noises, but the limited info I found regarding this device indicated its typical failure mode to be "fan operates on high speed only".
Yes, replacement of this controller can be a D-I-Y project. It is more involved than just replacing the fan because it resides beneath the fan, and the fan needs to be removed first. In addition, the wiring harness for the controller connects to the main HVAC box beneath the dash so the glovebox and other dash bits need to be removed too. If you have D-I-Y'ed the cabin filter replacement you have seen the fan speed controller electrical connectors immediately above the filter chanber.
My guess, and it is a guess only, is that the sounds you are hearing are caused by a bad damper servo motor or bad damper linkage. Based on your description of the sounds I suspect a bad linkage.
Have you done a self-test and recalibration of the HVAC controller to see what codes it displays? If not, depress the "AUTO" and "OFF" buttons simultaneously to initiate the test function. The display will glow bright yellow, the quantity of faults will be indicated within the left portion of the display window, and the code(s) associated with the fault(s) will be indicated within the right portion of the display window.
