You didn't mention a problem with throbbing brakes so unless you're planning on buying drilled and slotted rotors and taking your '01 on the racing circuit, I'm betting the rotors you put on are just fine.
If you're unhappy with the pads, then go ahead and change them out. I don't think new brakes on the rears will make an appreciable difference.
I just replaced pads, rotors and calipers on my truck -10,000 miles after having replaced the pads, rotors, slides, and bolts. At that time I put some top of the line ceramic pads from Carquest on it and hoped I'd be good for 35K miles or so (my vintage truck is famous for chewing through brakes). When I got the wheels off it was obvious the calipers weren't relieving and the piston side pads were worn to nothing (both sides). Like you mention, the brakes required lots of pedal effort and weren't grabbing well. At the time, I figured the harder ceramic brake pads probably required more pedal force.
When you remove your wheels, have a look at the pads to see if they're wearing evenly. Brake jobs used to include caliper rebuilds, today they don't. It may be your calipers are starting to fail.
Also make sure the retaining spring is installed correctly. I think I've read where others have installed them incorrectly and noticed degraded braking performance.
