Cowl Pan rubber; Windshield Replacement

I had my front windshield replaced. On replacement, the Safelite tech appropriately pointed out that the rubber edge, against the window, was aged, brittle, and replacement might damage the seal.
Its removal and re-installation could damage that rubber edge, due to its age, and indeed it suffered some indignity on removal and replacement.
On replacement, it did not sit flush against the window. Almost as if the window glass was a little thinner. Or maybe that the small L-hooks weren't behaving, holding the cowl pan fast and down against the window. Or, maybe that the reinstall of that cowl pan is more finicky than the Safelite guy could deal with?
Clearly, there is no longer a good seal between that rubber and the cowl, and it would look like water will get behind the cowl, rather than drool on top of it, and then drain into the cowl's center hole or off to the side.
My question: what is the impact of this, now imperfect seal?
Should that cowl be replaced as part of the window replacement, now? I did not see that the rising rubber edge was replaceable. What are the formal Saab guidelines for cowl pan issues when replacing a windshield?
An alternative is to get some clear silicone.... an imperfect but functional equivalent. Suggestions and commentary welcomed, in advance...
