Doesn't seem to be a big problem with that rubber flap since it is merely a membrane closing a port inside the PCV box but I can't see a big importance with it.
What's more of importance is to make sure the smaller vacuum hose nipple is not plugged up. I have seen many like that and that will alter the way the engine breathe quite a bit. You only need to run a drill bit down the hole held by a Wisegrip plier to rinse it out.
