Well, the car would not start if the key is not mated with the TWICE module / ECU. The TWICE module under the drivers seat controls the locks directly. It could be that the TWICE module is flakey and you might need to get a new TWICE module with a matching key, replace the TWICE module and then have it mated with a TECH II (dealer / indy) and then can mate your old key at the same time. You will have one key that can start the car (old one) and two keys that can lock and unlock the car.
While doing this you should obtain another key that can start the car. You can order the "new style" key (all in one with no banana remote) from a dealer with or without the guts that is cut to your lock. You can get the guts from an old key from ebay, etc. Then when you mate the new TWICE can also get the new key mated and then have two keys to start the car and three keys to unlock / lock the car.
Is your engine light on? In any case get a decoder and see if there are any computer codes stored. This will help figure out the problem. If there is an issue with the TWICE there should be a code thrown by the computer.
