V-6 Timing off?

I am in process of replacing timing belt and water pump/thermostat on my 2003 9-5 ARC with V6 and 100k miles.
I have not yet removed the timing belt and have rotated the crank many times. I can get the front cams to align properly but not the back cams. (crank pulley aligned properly).
Does this mean that my cam timing is off?
Also, There are two timing marks on the cam pulleys, a big one and little one, I assume I align with the big one that goes all ther way thru the pulley?
The car ran OK so I hate to move the cam position wo assurance.
I can send photos if not clear.
