Try checking the ground from the DI ... I think it attaches to one of the bolts on the thermostat housing.. worth a shot..
I've read that the CPS can sometimes cause a misfire... though usually its more a problem when starting the car... If you have a spare, may be worth trying .
MAF sensor? try disconnecting harness and see it things improve.. You'll lose some boost.. but it should rule out that sensor as an issue...
It sounds like you've exhausted all of the other ignition related suspects... so If you're still stuck.. then focus on the pump and filter as you mentioned.. other than that.. Maybe an injector? But I would think you'd get a CEL with a specific cylinder code if one was misfiring...
