So it's a SaabGuard alarm?
The problem is probably with the courtesy lights. When the relay flips off, a ground point is lost and the alarm may be detecting it as an open door. When installing an aftermarket alarm on my '86 900S and my '90 SPG, I simply removed the courtesy light relay altogether to fix the problem.
My guess is that, given you've got a SaabGuard alarm and the system was designed to work in the car with the courtesy light, is that you're dealing with failing ground points. They end up with different resistances and it throws the carefully balanced alarm system into chaos. Try cleaning the ground points at the front crossmember, behind the dash, and at the front seatbelts and see where that gets you.
