89 900 Front brakes pulsing

I just replaced my right front CV joint, axle and the steering rack. I thought this would also take care of the extreme pulsing problem in the front when I applied the brakes but it didn't. It feels like both sides are pulsing/shaking.
The mechanic told me my allignment was really off heavy toe-in) and that I should get it alligned ASAP. Could it be terrible allignment or is it a warped rotor(s)? If so, how do you determine the side -- feels like both?
