For the best of the rebuilt transmissions (or transmission rebuilder) look at http://www.erikssonindustries.com/. They have a good reputation for SAAB transmissions.
A few things to consider doing while the engine/transmission assembly is out:
Drivers side motor mount.
Drivers side upper control arm bushings.
Front and rear seals.
Harmonic balancer.
Oil pump O-ring.
Timing chain guides.
Timing chain.
Water pump.
A/C idler pulley.
Reface flywheel.
Replace pilot bushing.
Those are the big repairs I can think of offhand that are more easily done with the engine out of the car.
