If the spark plugs, spark plug wires, distributor cap & rotor are all recent and are in good condition, you may want to consider running a compression test on all cylinders. You may have a head gasket breach that's making one cylinder put out less than the others. It's also possible that you have a bad injector, injector O-ring, or an intake manifold gasket leak - but those are lower probability to my mind.
If it's a relatively high frequency (faster than 3 or 4 pulses per engine RPM), low amplitude vibration, the alternator bushings may have excessive play.
