I would bet that you have some corrosion either in the fuse box or on some of the pins in the bulkhead connectors between the fuesbox and the interior of the car.
But, just to check another thing ... What voltage do you measure between the alternator case and the negative battery terminal with all of the loads on? I'm curious to see whether there's something going on with the alternator ground cable.
You had mentioned RPM-dependent whine in your original post. I wonder if you have a dead diode in the alternator. Do you access to an oscilloscope? A Chevy we owned had a similar symptom - turned out to be a failed diode.
